Which Dolphin build are you even using? (Your profile says nothing).
Rig 1: Windows 10 Home | AMD A6-1450 @ 600/1000/1400 MHz | AMD Radeon HD Graphics 8250 | 4GB RAM | HP Pavilion TouchSmart 11.

Rig 2: Windows 10 Pro | Intel Core i7-2640M @ 780/2800/3500 MHz | Intel HD 3000 Mobile | 8GB RAM | Dell Latitude 6320.

That's not enough info for anyone to help you. In addition to the Dolphin revision, post a screenshot of your Wiimote settings and tell us which game you're trying to play.

Try mapping it to another key and see if it still happens.

Wait, what do you mean by "latest dolphin emu"? 4.0.2 or latest dev?

EDIT: Tried with 4.0-3104, shaking works so far (SMG).

You configured it incorrectly. You're not supposed to shake the Wiimote (which is what you have configured), you shake the Nunchuk for Super Mario Galaxy. Under the Extensions part of the screen you showed us, click the Configure button. In the screen that pops up there, configure the Shake X, Y, and Z options.

No, it's definitely the Wiimote that you shake.
OS: Windows 10 64 bit Professional
CPU: AMD Ryzen 5900X
RAM: 16GB
GPU: Radeon Vega 56
