Screen transitions cause fps to tank until exiting full screen

I was playing Twilight Princess today and sometimes when the screen transitions to a new scene the fps would go to, what I assume, about half and persist until I hit alt+enter to exit full screen and then it would revert back to full speed even when I go back into full screen. I played through Mario Galaxy and this issue occurred there as well but not nearly as much as in TP. This doesn't seem like a hardware issue since the game runs full speed all the time expect when the screen transitions while in full screen. This is my first time posting here so let me know if I should post screens of my settings.

Try disabling vsync or setting borderless fullscreen.

That seems to have fixed it, thanks! Is this a TP issue or is this a common issue with a lot of games?
