I was just playing Pokemon XD and after playing it for a couple hours, the whole game froze. I did lose progress, but I tried to play another game and those saves didn't work. Every game save just froze the emulation and I don't know how this happened. I was just playing the game that I was on and then everything broke. I should have the current version of the Dolphin unless there has been an update from a month or 2 ago. Pokemon XD did freeze for only a second or 2 here and there, but it never completely broke the game or other games.

Just popped in to say: there are updates to Dolphin almost every day. They are called the development versions and they should be the ones you're using as 5.0 stable is almost 3 years old by now, so a lot has changed since then.

Also if you're playing any Pokemon game, please make sure to only use the ingame save function and not the Dolphin savestate function at all as it is known to break a lot of things and corrupt saves due to anti-cheating mechanisms in those games, same thing is true for using cheats in them. Once a pokemon savefile has been broken there is nothing you can do to repair them. But I do have to say that I have never heard of it breaking other saves, but I wouldn't be surprised if it does.
Check my profile for up to date specs.
