I don't even know how else to put it other than Title. I've recorded a video which I'll link, but I honestly have no idea what is happening or why.

That's a known issue. Dolphin's widescreen detection heuristic currently isn't working properly for some games. In the mean time you can avoid the issue by manually selecting 4:3 or 16:9 Aspect Ratio on Graphics Settings, as the problem only occurs with the "Auto" Aspect Ratio...
