Regression in 4.0-5893 (already solved)

I hope this is the right thread.
I noticed today a problem with the configuration of controllers and after trying several builds I got the build with the problem.
It is build 4.0-5893 where the feature "Pause the emulator based on mouse focus" was introduced.
When you have loaded an ISO is not possible anymore to change the controllers or to configure them. Some buttons or options in the interface work, most of them don't work. It is not possible to select profiles of configuration for the controllers, or change the controllers to add a virtual nunchuk for example. I tried it with a couple of games, but it doesn't seem related to any specific game.
To be able to change the configuration of the controllers is necessary now to finish the emulation.
I am using Windows 8.1 64 bits, processor is i7 4770, GPU is an old Nvidia 9800 GT. If you need more information, ask, please.
