It's never exactly precise. The wiimote was never designed to be "point exactly and it be there exactly". It's always going to be a little off. And that's fine. Just imagine it like a mouse where you move and the pointer moves and relative positions don't matter.
Also, Skyward Sword uses the Wii MotionPlus for pointing, and just uses the sensor bar for calibration. You can recenter it at any time by pointing at the middle of the screen and pressing down on the dpad.
