Any program running on a gamecube or wii can override the system video mode, and set any video mode it wants. Specifically, if a game only wants to run in 60 Hz mode, it can just switch to that mode, even if 50 Hz mode is selected.
Also, like JMC said, there is no speed boost by running in 50 Hz mode instead of 60 Hz mode.
