Thanks - I extracted to a new folder and added a portable.txt. Ran it and got the first time prompt to share usage statistics, then added my Gamecube games folder. Sorting it by platform (i.e. the leftmost column) showed everything in alphabetical order, but restarting it went back to folder order again 
For reference, my Gamecube folder is laid out like this:

(laid out that way because it's a backup of the USB I use with my actual softmodded Wii)
and on restarting Dolphin my list looks like this:

Do any of the other people that tested this have a similar folder setup to mine?
