I didn't see any other thread like this, so I apologize if this has been answered already.

I am using MotionInJoy's DS3 Tool to use my ps3 controller for gamecube games on dolphin. When playing Super Mario Sunshine, a half press of the shoulder buttons are supposed to spray water yet still let you run, while a full press stops you to allow you to aim. On the ps3 controller, when I press the L2/R2 buttons at all, it registers them as fully pressed so I always stop running and aim when playing SMS. Is there a way to make it so I can do both a half press and a full press on the L2 and R2 buttons or do I need to set it so they are separate? Thanks!

From what I can tell, you probably have the triggers mapped to the L & R buttons, while they need to be mapped to L Analog and R Analog. The threshold should help you with getting the button presses.
Desktop:

If I have them mapped to the L and R analog, then even if I press them all the way down, it never reacts as if it's fully pressed; Mario never stops to aim.

Change the threshold then. It's right under the mapping. Move the little bar while you hold the trigger all the way down until the color fills the meter.

When I press the L2/R2 buttons at all, even the slightest amount, the entire bar for analog fills up.

The DS3 tool is set incorrectly. You need to remap each trigger to an axis/dial.

I tried setting the L2 and R2 to dials, and there is the same problem. When I press the L2 and R2 triggers at all, the threshold bar fills the entire way immediately.

Then try changing the range in right-click window in Dolphin. Maybe the range is set too high.
