Ps3 controller not working. Dolphin 3.0-787-dirty

Hello, my controller is not working for some reason. It is recognized in GCPad and I set my stuff up in there, but it will not work in-game.

I updated to 3.0-787-dirty because I needed the "Enable Bounding Box Calculation" for Paper Mario TTYD and it was not present in 3.0.

Could someone help me fix this? I would appreciate it. I use DS3 Tool. Everything was working when I was using 3.0.
