The game is displayed in Progressive Scan whether Progressive Scan is enabled or not – Dolphin currently doesn't even emulate interlacing. Enabling or disabling Progressive Scan does still have some effect, e.g. fixing/breaking certain games. (The FMVs in Fire Emblem: Path of Radiance, for example, also show noticeable interlacing artifacts if you don't have Progressive Scan enabled, though I can't say for sure that the inverse is true as I've never tested it.)
