Problem with controls

Whenever I enter the main screen for a game, (Paper mario and new super mario bros so far) I cant do anything. None of my buttons on my keyboard or gamepad work. My gamepad i have configured and everything works. I even tested it but when I go to a game im stuck at the menu. same thing for the keyboard.

Did you configure an emulated GameCube controller or a Wii Remote? Do the games you're playing support that controller type? (New Super Mario Bros. Wii doesn't support GameCube controllers, for instance)

I have this same exact issue.  I can map controls in the controller settings just fine, but when I open and try to play a game, the game doesn't get any of my controller's presses.  I also tried the default keyboard configuration and still had the same result.  Help would be greatly appreciated.  What annoys me is that I know I've had this working before on this computer and I don't think anything has changed. 
I tried this with both dolphin 4.0 and 5.0 on OS X 10.11.2

Update, forgot to say, YES I'm sure I'm mapping to gamecube controller and not wiimote.
