Are you talking about save states or actual in game saves?
Save states were never supported in different builds.
Dolphin 4.0 has a Global User Directory which stores all your configuration files and save files in a single location.
By default it is located in My Documents/Dolphin Emulator, but you can change this to where ever you want.
If you don't like the new system, you can also fall back to the old system by adding a file named "portable.txt" in the same directory as Dolphin.exe
Copy your save files to the correct directories in My Documents/Dolphin Emulator and they should work.
A simple way to do this is to right-click the (Wii) game in Dolphin and clicking on Open Wii save folder.
