I ported this over from the Issues, as I am beginning to think it does not really belong there, as I've read, it is caused by the game itself.

I think it's made for 3-D vision in-game. I would like to know if there is a fix that stops this from happening, possibly a custom projection hack or something similar...

What's the problem? Describe what went wrong.
When playing the game via battle mode, objects, characters, and other stuff in-battle appear to have a double image.
What steps will reproduce the problem?
Open game, enter free battle with a rental pass, battle trainer.
Which versions of Dolphin did you test on? Does using an older version of Dolphin solve your issue? If yes, which versions of Dolphin used to work?
Version 5.0, and no older version seems to fix the problem, being stable versions, or developmental versions.
What are your PC specifications? (CPU, GPU, Operating System, more)
ASUS Motherboard
Intel Core i7 7770K 4.20 GHz 4 Cores, 8 Logical Processors
Windows 10 Pro 10 Build 15063
Driver 22.21.13.8205
NVIDIA Geforce GTX 1060 6GB[/color]

Seeing as how you're using the PAL version, if you try the latest dev build and turn off the PAL60 mode and see if that helps. It's under the Config options, in the Wii tab.
