The FX 6300 is cheap, and the motherboards for it are cheap too, and they're decent.
The Intel i3-whatever is a little bit more expensive, but the motherboards for it are expensive as hell, at least for me. At the minimum they are double what the AMD equivalent is. Plus, the motherboard has to have certain requirements... so I don't know what to do. I know the Intel i3-whatever is better for Dolphin, but will I at least be able to PLAY some games at the lowest settings? (native with performance tweaks)
If not, do you think I'd at least be able to play those same games on a PS2 emulator?

Unfortunately gaming isn't cheap, the hardware or the software. You can't have your cake and eat it too. It requires compromises.
The best compromise for you looks like an i5 4670k, no discrete gpu, and a cheap $80 z87 motherboard. Your build will be closer to $500. The haswell refresh is coming out soon so your buying at a good time. Lots of discounts on older hardware. Buy a discrete GPU when you have the money.
No AMD CPU. Everyone says the same thing.
