Is there any way to connect an Android GBA emulator (For example MyBoy) to Dolphin? I know that Visual Boy Advance can be connected, but is that the only way to emulate the GBA-GMC connection that there is currently?

I believe vba-m is currently the only way to connect.

Yeah, I know. But for Multiplayer it will be much more comfortable for everyone to just use the cell phone as a gameboy. While the PC is used as gamecube.

I don't think it is possible to ever use anything outside of the host computer (until we 0 latency all the things!), there is too much latency otherwise.
