Okay here's what each does.
PNG is lossless so it's going to look the best, plus you can compress it with it still being lossless. I don't know if you knew to that you can batch convert within the Waifu2x program with these settings applied to everything,s o that helps.
16bit is just another further quality improvement.
UpRGB is one of the algorithm options (I believe I'm correct here). It's the best option to use when working with textures, the "Up" just means it's better quality than the normal RGB option.
And the low noise reduction will do two things, improve the original by, well reducing the noise that occurs when upscaling it, and setting this option as low as it will go (but not off) will ensure that it's not destroying the quality, which is very important because we only want it just a little better than the original (there's a balance between this, blobby look and having some noise, you don't want too much of either) so what you do with this image now is load it in GIMP and apply the most HSV noise as possible (we need the most it gives because of the way that it scales, it'll be just enough noise) now export that as another PNG file.
Now compare these three textures, the original to the Waifu2x one with PNG, 16bit, UpRGB and lowest noise options, to the one the same as before with added noise.

That sounds really interesting! I didn't know much about Waifu2x when I ran the textures through it the first time, so hearing that there's a way to make them look better is great to know! Would love to see those comparison screenshots!
