I've had this issue for forever with my remotes. The port on the bottom of the remote doesn't make very good contact with the Nunchuk's connector, so it occasionally disconnects and reconnects when you nudge the connector, thus the stick recalibrates with whatever position you were holding it in as the center, which obviously confuses it greatly. To fix this, unplug the Nunchuk and plug it back in without touching any buttons or sticks.
This also applies to GameCube controllers, and probably N64 controllers as well (though I don't own any to check with). Try plugging the controller in (or turning it on, if it's a WaveBird) while holding the stick(s) in a certain direction, you'll see what happens. In the case of GameCube controllers, there's also a button shortcut that lets you do this mid-game without unplugging or flipping the power switch.
