I've used Dolphin for a while, mainly just got GC games but I recently decided to use a real Wiimote and try some of my Wii games
I've noticed the input lags or the controller disconnects (I'm unsure which it is) every 3-5 seconds for a second. For example, If I'm holding left on the nunchuck as it delays, it will carry on running left for a second before carrying on working as normal. Same applies to pointer inputs
If anyone is experiencing the same problem or knows a fix, please let me know.
I've tried it with multiple games (SMG1 and 2, SSBB, NSMB, Twilight Princess)

This is the USB Dongle I own: http://www.amazon.co.uk/gp/product/B005MN9U1A/ref=oh_details_o07_s00_i00?ie=UTF8&psc=1
It's fairly cheap and small but was actually recommend to me by someone who uses it often with Dolphin and has had no problems.

I've played all those games with a real Wiimote on the Toshiba stack and don't suffer from lag; in fact, everything is a bit too responsive compared to the real Wii.

You make it sound like an error, but it's just cutting out lags along the way - analog to digital conversion and the like.

I'm using the Toshiba stack too when I get these lags.

Your bluetooth is probably bad or getting interference; that's all I can think of. There could be other reasons; you could try turning off the Wiimote speaker, etc, to see if it will help.

I've got the Wiimote speaker turned off anyway, helps a little bit with lag but I know it's either the dongle or the Toshiba stack that's the problem now.
I'll try and use a USB extension lead and bring the adapter closer to the controller

I use the Toshiba Stack and it's absolutely amazing for me; so I don't think it's the Toshiba Stack.

Guessing the problem is the Bluetooth dongle then, can't see why though. My friend uses the exact same one with multiple wiimotes and they connect and play perfectly
