Is there a hidden per game setting to pick weather to launch a game with emulated Bluetooth versus Bluetooth pass-through?
If not, could this be added?

Yes you can.  I did that today actually. I think you mean you can't use the same bluetooth dongle for both. I have one dongle for passthrough and also a dolphinbar. Worked without issues.

Actually, I don't need the wiimotes for these games, just the Gamecube controller. There are a couple of VC games that I can launch with BT disabled and they work fine, and allow me to use the Gamecube controllers, but won't launch with emulated BT enabled.

If not per-game settings, perhaps there is a way to construct an argument for the command line that will accomplish the same task, per this info:
"-C, --config=<System>.<Section>.<Key>=<Value> Set a configuration option."

I guess the code here answers my question, and BT passthrough enable/disable is not yet available in the "OnionConfig" system.

Could this option be added there?
There was some talk of it here back in 2017.
