It should work. They added FXAA shaders almost a year ago that work with dolphins openGL backend. Now that they've ported it to HLSL it works with d3d9 and d3d11 so they finally added an option to the nvcp.
You've been able to do this for years now. You don't need a special driver to use fxaa with an emulator.
