From my previous thread in the Support forum, I learned that due to a known bug, I will need to always enable the background input option. When I launch Super Mario Galaxy without that option enabled, the controls work totally fine (until it stops accepting any input). If I enable the option, most controls work except that the nunchuk analog stick behaves as if it is always being held to the left. If I hold nothing, the character moves to the left and if I hold to the right, the character stays still.
