From the Wiimote > Wiimote 1 Configure > Extension Nunchuk Configure, no matter what values I'll put into the 'Buttons' and 'Shake' Threshold Options and click 'OK', Dolphin cannot save these configurations. Is this supposed to happen?

On the other hand, the Wiimote Configuration panel's threshold options work just fine.

When you say cant save do you mean you can change the options but once you exit and revisit the window the values go back to default or you are unable to edit it at all
......?????

I tried it out on my Mac and the same thing happens to me. Weird.

Yeah, you visit the window, change the value, press "OK" and then return only to find that the value is gone.
Desktop:
OS: Windows 7 64 bit
CPU: Intel Core i5 3570K @ 4.4 GHz
GPU: EVGA NVIDIA GeForce GTX 550 Ti (Factory OC'ed)
RAM: 16 GB @ 1600 MHz
Dolphin Revision:3.0, 3.0-784, 3.5, latest 3.5

It happened on 3.0 for me.
Desktop:

I'll test it out on windows too and see if it is just a Mac issue (although I don't think the OP is using a Mac).
