Hey,
I am using a real Nintendo Wii mote black (with motion Plus) and a real Nintendo black nunchuck.

While playing games (Monster Hunter Tri, Trauma Center) the Nunchuk will sporadically stop working. Unplugging the nunchuk from the wii mote and plugging it back in resolves the problem temporarily but a while later (could be 2 minutes could be 45 minutes) the nunchuk stops working again. Have tested on a regular Wii and works fine without this issue and am using the latest revision of Dolphin...

Any thoughts ?

You've taught me a new word today (sporadically). Congratulations.

It may be faster to press Alt+F5 twice to disconnect and reconnect the wiimote than to unplug the nunchuck.

Its the $1.00 Soleil (sp) one that is shown on the Via the dolphin hardware page on amazon. Only reason i know what brand it is, is because of the piece of S mini-driver disk that came with it, no branding no, model number on it. I am using the windows stack and Dolphin to connect it.

RE: ALT+F5 - I shall try this however, Its only the nunchuk that stops working the wii mote itself continues to work. Only the nunchuk stops working.

Also try right clicking on the game and using alternate wii timing mode.

...or just disable the WiiMote speaker (in Dolphin 3.0 or older).
