So here's screenshots of what's going on.
This is Dolphin 5.0 - 7984 (And this was active as well with 5.0 - 7597)

AR codes that I have loaded. These work completely fine, even with all of them active at once.

And this is the code I'm using as a guinea pig for Gecko. It's freshly input, which is why it's showing the "accurate" code.

But if I close, and open the game, the entire right side of the code turns into 0s. (Even if I don't close the properties window, it still doesn't work.)
So clearly the "Add New Code" option doesn't work for me. Now as you said, I should try the "Edit User Config" option.. yet I click the button, and nothing happens.

And thus, I can't access the .ini file. BUT if I were to try this whole method on DolphinWx, the story is entirely different.
If I focus only on that version of the emulator, I can't add any codes at all - but if I add them from solely Dolphin rather than Wx they apply to the game. And the code is written the way it should be, rather than having those 0s! But trying to alter the User Config does nothing. I'll type out a Gecko code to apply, save the document, exit, pull up the document again to see if it's still there and it's not.

I'm sorry, I know all of this is a lot! And as I said, I don't really know if this is the emulator behaving this way, or somehow I'm doing something wrong. If it's the first option, hopefully addressing this issue can help with further development of the emulator!

This could have to do with being run on a Mac I guess? I don't know much about how it works on Macs. I would try to get everything working on WX and avoid dolphin.exe as it's using a still buggy, new system (there's a bug report about gecko codes on Macs someone else made for example). I updated the bug report with your information, so I'm sure it'll help.

When stuff disappears is it only the gecko code or the entire document? Find RBIEE9.ini on your computer and try editing it with dolphin closed.

Don't put that star at the end of the gecko codes and delete any [Gecko Enabled] stuff. You also want to make sure there's no trailing spaces after the numbers or anything. Confirm it saved correctly. After that start dolphinWX and see if it's working.

Nothing's working, so I'll just post about the method that does seem to work for the Mac version. Just takes a few extra, and wonky, steps. And hopefully this can help others with the same issue!

1.) Boot up the Dolphin Emulator (NOT the Wx version)

2.) Right click your game and head to "Properties."

3.) Enter the AR codes and Gecko Codes you're wanting to use by pressing "Add New Code..."

4.) Do NOT open the game under Dolphin. Instead, close Dolphin, and boot up DolphinWx.

5.) Once again, right click your game and head to "Properties." Check or uncheck any of the codes you wish to apply under the tabs "AR codes" and "Gecko codes".

6.) Open your game, and have fun!

(Don't forget that if you want to add anymore codes, you need to do this entire method yet again.)
