If I understand you correctly once dolphin comes on it starts to vibrate. If you unplug the usb and plug it back in, it stops vibrating until you start a game, open the GCpad setup menu, or restart Dolphin? Additionally if Dolphin has not yet run the controller will not vibrate.
If this is all true then the issue is the way the controller is reading FFB commands. A driver may fix this...
