I have the exact same problem, after it happens I have to shut down Mario and then start it up again before it works again. It happens after some minutes. Hope this can be fixed?
I'm running Dolphin SVN R 4651M x64 with Windows 7 Ultimate 64bit. AMD Phenom X4 9950 Black Edition 2,6ghz with 8gb DDR2 and a Geforce 7900GT.
