I just got Dolphin and downloaded the most recent version 4.0.6xxxxx, but when I try to run any game my keyboard does not work while in game. When look at the key mapping and such, Dolphin itself recognizes the keyboard, but once I start up a game, nothing happens. I know it's got to be some vary simple that I am just overlooking.

Are you mapping the keys to the correct input device? e.g. if you're playing a wii game make sure you're configuring the emulated wiimote and not a gamecube controller, or vice-versa.

yes, running gamecube game with gamecube key mapping. When I press the keys with the mapping up, the test lights light up, but once I start a game nothing happens. At least as far as game controller keys are concerned (a, o, start, shift, ect), can save/load states, pause emulation, ect. Then with TaruKonga (Bongos) setup, most controls work except for the up and down keys, it just locks it on ether up or down.

This may seem patronising, but it's the problem a surprising amount of the time; are you definitely playing games that work with a gamecube controller?
