It's the same exact game. The GC disk includes an emulator that emulates N64 games on a GC along with the N64 game.

USB ports are on the motherboard. If you somehow need more than the 8-12 that are normally provided your chassis will likely provide an addtional 2-4. If that still isn't enough you can get a PCI/PCI-e expansion card or a usb hub. I don't know what kind of computer would need that many usb ports though....
Optical disk drives are separate components yes. They're cheap these days though. Really cheap. A DVD drive/burner is $20. Blu-ray drives are $35-45. Blu-ray burners are $50-100. So unless you need to burn blu-ray disks they're cheap. Blu-ray is dead anyways though. And you don't really need a disk drive anymore since everything can be downloaded through the internet and stored on flash drives. Even the OS.
