Tell us what Configuration are you using Wiimote or GCPad which one? , also if you're using a joystick or something like that, it could be the problem. Dunno, others may help you.

Edit: In Gamecube check your Device Settings, and the ports, that could be the problem of Beep.

Check your device settings, Config - Gamecube, "ports"

Also, this can happen only in your Build,

In this case if the problem follows appearing, you must download latest version of Dolphin, "Revisions".

Tell us, if the problem persists

Edit: Device Settings --> Must be like here.

Slot A: Memory Card
Slot B: Nothing
SP 1: Nothing
Port 1: Standard Controller
Port 2: Nothing
Port 3: Nothing
Port 4: Nothing

Did you check Config > Gamecube Device settings?.

I saw your configuration and nothing is wrong.

Edit: Device Settings --> Must be like here.

Slot A: Memory Card
Slot B: Nothing
SP 1: Nothing
Port 1: Standard Controller
Port 2: Nothing
Port 3: Nothing
Port 4: Nothing

Don't use Rumble Motor in GCPad.
