After hearing about this emulator, I bought a copy of Brawl off a friend, and Resident Evil Zero. I've got two dualshock 3 controllers wirelessly connected working very well. Been wanting to play Resi Zero for a long time! This dolphin emulator is great, I've only had one issue with the game: multiplayer. Dolphin and motioninjoy detect both controllers, and I configured them. However, when I go to play, most of the time, only one controller works in game. I've only randomly had both work twice.

Anyone else having this issue or have any tips to share?

Make sure you configure each controller for each emulated wiimote. in the device dropdown make sure you use different controllers and not the same one for both. ive been using my 2 sixaxis just fine.
notice the difference. one says DInput/0 the other says DInput/1

also, for gamecube make sure you go into the gamecube settings and set the second controller to "plugged in"
