SSAA has the benefit of also AA'ing things that wouldn't get caught in MSAA, which are a lot of effects.
As for a lot of changes outside of the enhancement tab, don't touch those from the defaults unless you know what you're doing or the wiki says so. We maintain an internal GameINI set of files that automatically selects or disables settings for particular games that need special settings.
