Using the unreleased version of Dolphin 3.0-261, which includes emulation for MotionPlus and a great deal of visual fixes, I have played through Loz Skyward Sword using my keyboard and mouse.
I just wanted to share my thanks, so I'm uploading my own keyboard controls which worked through the entire game with absolutely no problems. I got past the eyes in about five seconds.

You will need to use another profile for the eye though, which I'm also uploading here.
This is because the bird, beetle, eye and sword (not talking about attacks here) movements are controlled by IR Left/Right and not IR Forward/Backward.
In theory you should use two different profiles, but replacing the cursor X-Axis movements in the IR Left/Right sections with some hotkeys should do the job. (Although less playable)
This leads to a single problem that you will encounter during the game when controlling the bird and beetle; you won't be able to control left and right movement using the mouse,
and you may not swing your mouse to the left or to the right (only vertically) to fly the bird/beetle. Basically, the mouse is used to move the bird/beetle vertically, while hotkeys can be used for horizontal movement.
Other movements such as sword attacks are not affected, as they are controlled by IR Forward/Backward.
Full Controls: (Assign a hotkey for Upward Wiimote)
Move - WASD
Sword attack - Swing your mouse
Run - Right-Click
Roll - Right-Click then Left-Click
Shield Block - Left-Click
Equipment - E
Inventory - Q
View/Dowsing - F
Z-Targeting - Left-Shift
Sword Stab - Middle-Click
Fatal Blow - Left-Click+Middle-Click
Spin attack (Any direction) - Left-Click+Mouse swing
Fast Bow shooting - SPACE+Right-Click
Thrust Sword into/outOf Ground - Upward Wiimote+Right-Click+Middle-Click
Skyward Strike - Upward Wiimote, disable Upward wiimote then mouse swing
Fly bird/Beetle: C to go to the right, Z to go to the Left, Vertical movement controlled using the mouse (move along Y-Axis)
Toggle the Harp: Up (using the arrows)
Play the harp: Right-click, then press C, then move your mouse diagonally from bottom-left corner to the upper-right corner.
Call/Drop off bird: Down (using the arrows)
Open Map: Left-Control
P.S. For the Eye, simply use the ProfileForEye.ini profile and make large mouse circles, without going too fast or it will swing. You should be done under five seconds.
For about everything else, use the BasicProfile.ini profile. Place profiles in Dolphin\User\Config\profiles\wiimote directory
