So some time ago I transferred my wii to my wiiu. Metroid Prime Trilogy, for some reason, stores the save games on the mii's and I don't know how to transfer the mii from the wiiu's wii mode into dolphin (because the normal transfer option is not there).

Is there anything I can do?

The save games aren't stored in Miis, the save games just contain references to Miis. It should work if you just copy the save file, but maybe Metroid Prime Trilogy doesn't let you do that without hacking...

Are you sure? Because the actual Trilogy save file is only 2 blocks for 1 save game and that can't be right.

I know for sure though that the whole tying to a mii thing was a part of the voucher system.

Why not? That sounds very reasonable.

Ok, but is there any way for me to fix this predicament?

Copy the save file. If you can't do it in the Wii Menu, do it using something like http://wiibrew.org/wiki/SaveGame_Manager_GX

I had once brought my save game of MPT to my friends house, but because my mii was not present on his wii, I could only see an unusable save slot and couldn't load the save file.

Huh... I'll admit I haven't tried copying it between separate Wiis, so you might very well be right. If copying the save file won't work, you can try making a complete NAND dump and putting it in Dolphin.
