In addition to this, my scan visor has started looking weird. I'm pretty confused as to what to do, MP1 worked perfectly.
When the game "doesn't start at all (stuck with a black screen)" try make a true reset of gamecube, to do it go in Emulation -> Reset

Metroid Prime 1 and 2 needs EFB to RAM to get all visor working properly, you can also use EFB to RAM with Cache enabled to gain some FPS

I don't know about random crash, sorry :-( Try use the Git 3.0-878 or the 3.0 and see what happen, you can get it here -> http://dolphin-emu.org/download/
