Well understood. Unfortunately, like I said before as well, your settings are based on YOUR hardware. What your same exact settings may not work for everyone, you are just basing your findings and evidences on a 5930K. If I were to mimic your same exact settings on my hardware I would not get the same exact effect as you, especially with dual core disabled since having this disabled has been known to cause hangs, etc. in some games. Unless this has gotten remedied in recent dev. builds that I don't know about. I don't know if that happens in MP1, but I do know, however that if I were to disable this option I would get significant loss here, which far more exceeds stutters. So maybe the key factor here is if you were to have a powerful CPU, then these recommendations may or may not work for you.

You can try Ishiikura's custom version of Dolphin (it is on the forums) and use Async shaders to reduce stuttering.

I said that the settings i tried eliminated the stuttering almost completely and without any giltches or bugs after I played the first 30 hours of each game twice. Actually, I tried ishiiruka's version, and I even open a thread about it, and the async shaders, while eliminating the stuttrting, introduce many other issues that it's just doesn't worth it.

I just Upgraded to windows 10 and I updated to the new Nvidia driver so I started all over again, this time in Ishiiruka 411 (I only used this version cause I wanted to use SSAO, I used the same settings as before and not any of ishiiruka's special settings so there were no glitches). This time I used Direct3D 11 instead of OpenGL, and I can Confirm that with Direct3D 11, at least Metroid Prime 1 ran better (because unforunately, in single core mode the refraction slowdown still persists). This Time, after I played with single core mode for the first 40 minutes, I again started the games from the begining, but this time on dual core mode with idle skipping (and SyncGPU for Metroid Prime 2), and no additional stuttering was introduced, so With Direct3D 11 in the lastest versions (or Ishiiruka 411), the stuttering can be reduced even with dual core mode when using Direct3D (Just like OpenGL, the emulation is perfect and there are no bugs or isuues). After I will get the Dolphin Bar, I will test Metroid Prime Trilogy as well.
Note: I tried NTSC versions only.
