So I've been playing my copy of Xenoblade on Dolphin. It has been emulated perfectly. However prior to yesterday, there was one or two times where I got this message and Dolphin crashed.

After that is done it gives me a string of pop-ups similar to this:

So it seemed like no big deal. However since yesterday this has constantly happens. And it seems to be happening more and more as I get toward the very end of the game. Is there some setting I have to turn off?
Specs:
Windows 8.1 64-Bit
i5-2500k OC @ 4.5GHZ
GTX 970
8GB RAM
Dolphin: 4.0.5432
EDIT - I tried saving the game's state the times when it doesn't freeze and then reloading it. But it seems that the more I do this the less successful it is loading the state without crashing.
EDIT 2- Updated to the latest revision and it works fine now.
