This. The AMD FX6300, even overclocked, at 4.5GHz is still slower than an i5-2500K (or just about any Sandy Bridge CPU) at 3.3GHz. From experience, I can tell you that even a Sandy Bridge @ 3.3GHz isn't quite enough to comfortably run MK Wii consistently at fullspeed without some noticeable slowdowns. babeldude simply needs a processor with better single-threaded performance.

This only happens now because audio is synchronous (tied to the emulated game's speed), so if you can't emulate the game at 100%, you won't emulate the audio at 100% either and you get gaps in the audio output that cause stuttering. It doesn't matter if your FPS is "good" or "acceptable", it needs to be 60 FPS more or less (50 for PAL, unless you're doing PAL60), and all the time for Brawl and MK Wii. 3.5 had asynchronous audio, which meant your game's speed didn't affect how fast Dolphin could process audio, meaning you could play with 45 FPS on a 60 FPS games and still have it sound good (albeit with visual lag). Check your emulated game speed (the little % at the bottom of Dolphin's window, outside of fullscreen mode of course). Anything below ~96-100% is probably going to be an issue for the audio.

Probably not a coding issue. It's probably due to the way Dolphin now handles audio (for AX microcode games anyway, which is nearly all of the games except a dozen or so).

This indicates a CPU bottleneck, as in the limiting factor of your performance for Dolphin lies with your CPU. Having said that, Brawl shouldn't be particularly demanding, either on the CPU or GPU. What speeds (FPS and %) are you getting exactly?
