Depends on what GC<->USB adapter you're using. Most of the time it should work unless you've got a really exotic adapter. I know Mupen64Plus uses SDL for input and PJ64 uses XInput or something. You can do a quick google for "PJ64 + your_model_adapter" or "XInput + your_model_adapter" to get a better answer (since I don't know your adapter :p)
