What exactly are the advantages and disadvantages of this setting supposed to be? The tooltip says it's not recommended but I find that if I run Super Mario Galaxy with this setting on it runs at 100% or VERY nearly 100% at all times but with it off some spots only have a speed of 80-90%. I'm using a quad core Intel i5-2500k.

The problem with LLE on thread is that although it uses a separate core the cores have to be so tightly synchronized that it doesn't provide much of a speedup. Assuming because you have a 2500k that you're OCing I think you should disable LLE on thread and overclock more.

Actually LLE on thread does help a lot. On Hyrule Field in ZTP, on the Ordinn bridge in the morning, I get 18-19 FPS without LLE on thread and 26-27 FPS with LLE on thread. It makes a BIG speed difference since the game normally runs at 30 FPS.

Hyrule field is the most processor dependent situation known in Dolphin. Try it on a more normal situation.

Well LLE on thread really helps in heavy areas.
Example : Zora domain : 26-31 FPS without LLE on thread, 37-42 with LLE on thread.
Almost the same in Hylia Lake : 28-32 off, 39-40 on.
So LLE on thread helps keeping a smooth full speed framerate.
However it hardly improves performance in "light" areas. In the mirror chamber, the framerate stays around 55 with or without LLE on thread.
All in all LLE on thread is really useful (at least in ZTP), since it gives a really appreciable framerate boost in heavy areas where it's hard to keep the game running at full speed. I don't know if it works the same way on different rigs, but it's definitely efficient on mine.

LLE on thread moves LLE audio emulation to it's own thread which can speed it up on cpus with 3+ cores. However it's not recommended because it may cause syncing and startup issues in some games. If it works fine for you and you want the extra speed then go ahead and use it, but the devs won't recommend any settings that could potentially cause problems.

More graphics code to be processed = less processing power available for LLE audio = more benefit from moving LLE audio to its own thread.

In Dual Core mode and without LLE on thread, is LLE usually on the CPU or the Video Core?

OK, so that's why more polygons and animation = slower LLE emulation.
