So I am dual booting Ubuntu 13.04 and my games work just fine on windows. On Linux my games wont even boot past the press A button. It seems when it has to play anything 3d it crashes.
i5 2500k @ 4.5GHz
16GB of DDR3

You're missing a lot of info here. Which games are you trying to play? Which version of Dolphin are you using? What GPU do you have, and which drivers are you using?

If you happen to be using the open-source Nvidia drivers (nouveau), you'll need to switch to the official proprietary drivers to be able to use Dolphin. If you're on an AMD GPU, the open-source drivers are usually less problematic than nouveau, but the official proprietary Catalyst drivers will still likely work better. If you're just using the Intel HD 3000 built into your CPU, you should be fine, apart from some graphical glitches that are mostly fixed in newer Mesa versions.

I have my specs in my signature. Dolphin version 3.5 and OpenGL as my graphics backend. I have it all set to default except my fullscreen resolution. I am trying to play The Last Story and Mario Galaxy 2. The last story gets to the continue button then closes. Mario Galaxy after the wiimote picture. Driver version 304.88.

Try updating the drivers, then. The stable Nvidia drivers are up to 319.32; I dunno if that's in any of the Ubuntu repos, but it's available here if you want to manually install 'em: http://www.nvidia.com/object/linux-display-amd64-319.32-driver.html
