If you connect more than one Wiimote the system won't recognise the second (or third, or fourth...) Wiimote till you get an "Add Controller" option IN-GAME. It seems to work with some games fine (New Super Mario Bros.) but most of them are unable to recognise the controller. Try this with Mario Kart Wii or Mario & Sonic.
Other games without the "Add Controller" option in-game will never detect the second controller.
This can be easily tested by:
Connect two wiimotes.
Start a game.
Tools -> Connect Wiimotes.
Press Home button.
TADA!! Just one Wiimote.
