If you connect more than one Wiimote the system won't recognise the second (or third, or fourth...) Wiimote till you get an "Add Controller" option IN-GAME. It seems to work with some games fine (New Super Mario Bros.) but most of them are unable to recognise the controller. Try this with Mario Kart Wii or Mario & Sonic.

Other games without the "Add Controller" option in-game will never detect the second controller.

This can be easily tested by:

Connect two wiimotes.

Start a game.

Tools -> Connect Wiimotes.

Press Home button.

TADA!! Just one Wiimote.

only one wiimote in Mario Kart.

We already have one or two issues on google-code about this, and I believe r6177 could have a play in this.
If you want to notify devs about something, it's best to do it on google-code; either on the revision that changed it, or raise an issue about it.
