Video
I have a Huawei P9 set to performance mode and it plays Budokai 2 on the GC at fullspeed but after 10 or so minutes of smooth full speed gameplay it'll start to randomly lag at times (sometimes the game will remain laggy until you exit out of the app and start it again). Any idea how to prevent this from happening? Settings I should use?

Right now I have the latest build of Dolphin. I have everything set to default excluding the resolution (720p) and I set the video to fullscreen

Most likely throttling for one of various reasons.

I would say use 1x IR and maybe a lower CPU Override clock speed at the possible loss of fps smoothness but keeping clean audio more often.

I set IR to 1.5 and graphics aren't very good now but at least the problem was fixed

Is there anyway to play this at 720p resolution without the lag spikes?

I believe you get slowdown due to thermal throttling which limits CPU frequency after some time

Play with your phone in a meat freezer. Other than that, no.
