Did you have a version of Dolphin installed prior to this? It might have reused the old folder in case you did.

Is it safe to install 5.0 on top of 4.0-8987 to the same directory, or should I unistall the old version it and reinstall 5.0 fresh?

The dev builds aren't installed like a program, since they are just unzipped into a directory.
We generally discourage installing over a previous build of Dolphin as sometime it causes file conflicts, especially when it comes to game-specific .INI files. 06-26-2016, 02:53 AM

It would probably work fine in this case, but I really don't recommend using the installer to install over a dev build.
