When you say "render targets" do you mean 2 different angles in the game, IE, camera angles?
It is possible?

yes you need 2 camera positions and different angels.

I think the best way to get stereo is to enable quad-buffering than it can be handle by a number of third party programs like IZ3d or Tridef.
I tried older versions of Dolphin that still supported DirectX and it worked with the IZ3D drivers with every common setting including yellow/blue. IZ3D supports only OpenGL Stereoscopic that is quad-buffered. If quad-buffering is turned on within the OpenGL library it should be possible in Dolphin. The IZ3d driver does the dirty work of creating the stereo frames. This is possible with other OpenGL games like Unreal Tournament 3 which run openGL. This is something that needs to be brought to the attention of the Devs. I thought about posting it in the suggestions but that is 20 pages long and I am sure it will be little noticed. Please pass this on to anyone that has the competency to implement this.
