If:
1.I'm watching some really long cut scene or the game credits at the end of the game
2.I make the window inactive for a while
3.The window is active but I don't press any key for a while

If I don't do any kind of input for the next 5 minutes(when I stop sending input,it automatically start to count the idle time),I will always loose connection to the wii controller(in my case emulated controller)and I have to press a hotkey to reconnect it.

This problem is not something new to me but for the sake of the report,I'm currently using 4.0-5410 on Win7
i7 4771 3.5Ghz,GTX750TI,16GB RAM

It's supposed to disconnect, because that's how it works on real consoles. The difference is that you only have to press a button to reconnect to a console instead of having to use a hotkey.

Agreed. I think it is to save battery life on the WiiMote. To my knowledge there isnt a way to disable this "feature"
