Here are my specs if that helps:

Windows 7 Home Premium
AMD Athlon II X4 645 ~3.1 GHz
8.00 GB Dual-Channel DDR3
1 TB HDD
ATI Radeon HD 4200


Weird thing is that I can run skyrim fine but I struggle with full speed in wind waker and in some parts in paper mario ttyd when there are lots of enemies/sprites on screen(as low as 30% speed)

No. Your hardware is crap. Don't compare PC gaming to emulation.

I'm surprised that you can run skyrim at all with an HD4200 integrated GPU, considered that's wwaaayyy below the minimum requirements for the game.

Don't you mean recommended? Pretty sure I'm above the minimum for skyrim.

The only "true" way running Dolphin faster as I see it is upgrading the hardware.
Besides that there isn't any major shortcuts to gaining speed I'm afraid.

Don't listen to DxDiag.It probably adds the shared memory along with the actual VRAM.
