I've seen this as a native feature for a lot of other emulators, it's kinda the opposite of the "Keep Window on Top" option in the Config -> Interface window. I'm not sure if there is a feature like this I just couldn't find, or possibly there's a way to mod it in, where the emulator will continue to accept controller inputs when the window isn't selected, even if it's not visible on screen.

Theoretically, you could use this feature to run multiple games at once, or enable keyboard inputs to play a game while typing a message. Which, obviously you wouldn't want to do that in most cases, and that's probably why it's not enabled by default, but I'd like to know how possible it is to enable the ability in the current build of Dolphin (5.0-17269).

In controllers, enable "Background Input".
