Although Gamecube/Wii games obviously were not designed for 3D, I was wondering if it would work with Dolphin because of the DX9 support. However, when I try to use the 3D effect with the DX9 plugin, it doesn't work. Is it possible to do this, or is it unsupported by nVidia and/or Dolphin at the moment? If it is possible, what settings do I need to get it to work?

I have Dolphin 2.0, Windows 7, required components for 3D viewing (it works on other games), GTX 260, and i7 920 (stock). I want to play some older gamecube games like Metroid Prime and Super Mario Sunshine with the effect. What settings should I use? Will they have playable FPS with it on? Thanks.

Yes. And your gpu is powerful enough to handle it without issues. Take a look at this thread: http://forums.dolphin-emu.org/thread-7633-page-5.html

I would build it for you in case you don't know how but I don't have the time right now. Maybe in a couple of days if your patient enough to wait that long.

You have gtx260, and it has automatic support for stereoscopic 3d viewing. Yes it's compatible with dolphin.

But you will need either an usb projector (15-20 bucks) and viewing glasses, or a 3d capable screen to be able to view games in 3d.

Incorrect, if you read the thread on nvidia stereoscopic you'de know that it doesn't work with dolphin since dolphin is not set up to use it. And he said

so clearly he already knows that and has a screen that can display it properly.

Thank you for your help NaturalViolence.

I followed the link you posted, and I downloaded the pre-built r5331. The 3D effect works (and looks pretty cool!), but I have encountered several problems I think are unrelated to the 3D. I'm not sure how close r5331 is to Dolphin 2.0, but some issues like being unable to use the sticks on my controller, and some graphical issues with the sludge in Super Mario Sunshine, are present in r5331 but not Dolphin 2.0.

Since I have no idea how to perform some of the steps in the link you posted, I would be very grateful if you could build a Dolphin 2.0 with 3D support for me. Don't worry about how long it takes; I can wait. Thanks.
