Are you doing this on netplay? Right now, netplay doesn't play that nice with wiimotes + GCPads.

In single player, I just checked out Brawl with a Wiimote + GCPad and it worked fine as well. Can you screenshot the GCPad, Wiimote Settings and Wiimote setup screens for me?
